Sounds like its not a big deal after its broken in.
I was kind of shocked when my Kimber came with a tool to facilitate removing the main spring and slide. I thought WTF is this for? its a 1911. You don't need anything but your hands!

I have the pro carry II. It has a 4" barrel so you have to use tool that's like a paper clip to hold the spring back on the full length guid rod. I have a Springfield 1911 a1 that has the barrel bushing that I like better as far as breaking it down.

My Springfield 1911 has the last 3 engraved on the bottom of the slide. I've been told those that do went back to the shop for hand fitting, quality control thing I guess

they aren't altering the serial number, someone took an engraving tool (electric type) and put the last 3 numbers of the serial number on the inside of the frame, where the slide rides over to cock the hammer, Springfield doesn't do that
My Springfield 1911 has the last 3 numbers engraved on the underneath of the slide. Came factory like that.

i've delivered my warning about these folks, use them at your own risk. none of the Springfield 1911's i've handled previously had any numbers engraved on the interior parts, slides or frames. all of the Springfield 1911's that have come and gone all had the locking childproof cable, the grip safety keys, big allen wrench for the plastic holster and mag holder. this one did not have any of that in the case. this one also displays scratches on the frame from disassembly, it also shipped with a magazine in the pistol. that magazine showed significant use.

The engraving is normal for SA. We've established that.
A dirty magazine is normal also because sometimes the factory test-fires it in your gun.
The scratches could also be from the factory. I've seen many that way. Can you post a picture of those?
The missing tools could be an issue, but that doesn't mean it's the dealer's doing. I'm sure SA would send you the tools if you email them.
