The Searchers and The Shootist are my favorites.

El Dorado and Rio Bravo are interchangeable.

Red River and Stagecoach for the earlier stuff.

He made a bunch of stinkers too. Good thing people just remember the great ones.

I can't speak to any one particular western of his that is a favorite. However, going back to older ones, I've always liked Hondo because the screenplay/book was written by Louis L'Amour, one of the greatest of western writers.

Also, Norfh to Alaska and She Wore a Yellow Ribbon, and Rio Grande, those last two part of the "trinity" by John Ford for cavalry movies in line as favorites.
